Supplication in prostration is a recommended practice (sunnah). The Prophet (peace and blessings be upon him) commanded it in Sahih Muslim, narrated by Abu Hurayrah (may Allah be pleased with him) from the Prophet (peace and blessings be upon him), who said:
The nearest a servant come to his Lord is when he is prostrating himself, so make supplication often.أقرب ما يكون العبد من ربه وهو ساجد؛ فأكثروا الدعاء

This is an authentic hadith that indicates the permissibility of supplication in prostration. For this reason, he (peace and blessings be upon him) said:
The nearest a servant come to his Lord is when he is prostrating himself, so make supplication often.أقرب ما يكون العبد من ربه وهو ساجد؛ فأكثروا الدعاء

And in the hadith of Ibn Abbas in Muslim’s Sahih—may Allah have mercy on him—he (peace and blessings be upon him) said:
Glorify your Lord in Ruku' (bowing posture) and exert yourself in supplication in prostration. Thus your supplications are liable to be accepted.أما الركوع فعظموا فيه الرب، وأما السجود فاجتهدوا في الدعاء، فقمن أن يستجاب لكم
